We have a large paint cross that has recently become very shy of cars on the road. We wonder if he may be hearing deer whistles that many cars have to warn deer.

Your horse may very well be hearing those whistles that serve as a warning to animals. You might also consider whether your horse tends to shy from cars off the highway and around the farm/stable. You could work on desensitizing your horse to cars by first leading the horse around cars, then riding.
